If you don't like the brothers fighting, you might have picked the wrong show. LOL They're alpha male brothers. No matter that Dean's life long motivation is to protect his brother, they still get into competitions and fights and disagreements.

That's what Pamela meant when she told him "If you think your intentions are good, think again." (Supernatural 4x15 "Death Takes a Holiday") And what Chuck said about how the demon blood makes Sam feel powerful (Supernatural 4x18 "The Monster at the End of This Book"). He wants to kill Lillith more because she killed Dean than to stop the apocalypse, because at this point, he's consumed with the need for revenge (even though Dean's not dead anymore) and the lust for power. He's convinced himself that it's for just reasons like saving people and stopping the apocalypse, but they're really just a cover for his darker motivations that he's in denial about. Sam isn't evil or anything, but he can be somewhat arrogant, both about his intelligence and his moral superiority, and it's blinding him to what's really going on.
