Earliest strong side quest I can think of is the Chernobyl matrix run from Shadowrun on the Genesis (1994). Doesn't help you complete the game but the documents you uncover add to the backstory. Plus the hacking mechanic is a lot of fun.

Yeah that quest was really cool, my brother totally missed it and it blew his mind when he found out.

Hubes, those Deus Ex sidequests are just magical. There was another sidequest in Deus Ex MD that easily had the coolest start to a sidequest I have ever seen. I don't even want to say how the sidequest starts because it was such a cool moment, it was so subtle I'm surprised I even noticed it. It comes from a mysterious source that reveals itself to be a prominent figure in the Deus Ex universe who is asking you for help. Also I want to give a shout out to the original Deus Ex because I love this franchise so much. Not exactly a sidequest per se, but the way you can just snoop around the UNATCO offices and find Gunther Hermann's self destruct password. Such a great reward just for being a good gumshoe.

Thanks for the episode! Spoilers for Zelda BotW (so don't read if you haven't seen the clip or played through Rito town): I really liked the Terry Town sidequest, but I was a little dissapointed that I didn't get a house in this new town that I had helped to build... Another thing I really enjoyed is that the music in Terry Town changed for each race that you got to the town! Such a little detail that made all the difference! I think my favoirte side quest in Zelda was in Rito Village, with all the singing children and especially when you also complete the quest-line with Kass. Hearing them all play the fantastic melody of Dragon Roost Island from Windwaker was such a nice reward in itself, I just stood there and listened for a long time! L&R

Oh and if you love meaningful side quests, player housing and towns, you would love the Suikoden series, one of the legendary lost series of definitive JRPG experience ever made, lost because of Konami's hatred of gaming and human achievement in general...
